I bought the same weapon r intake for my Sonata 06 3.3L and it did do the same. I live in Texas (north houston area) and I noticed that when driving a bit during summer, I popped the hood with the engine on, and the fan blows hot air directly towards the intake. What I did, I took the original box filter cover and cut off the back half then covered the front of the weapon r intake. This kinda shields off some of the hot air coming from the fan. So far I haven't had any stalls or limp modes, but I'm still testing it out though. I think this why it would do this. And I noticed my fuel mileage began to increase as well. Hope this helps.
 
Your car is getting skewed air fuel ratios from the aftermarket intake ya have on! It's a very common issue for newer type vehicles to go into limp mode and trigger a check engine MIL light! It happend to me with my precious vehicles after installing a cai and even with a custom tune it didn't even help cause of the intakes skewed air fuel ratio!
