My 2006 CRDi Sonata engine is dead according to my mechanic and needs to be replaced. Unfortunately the used sonata engine is not readily available. My mechanic tells me he can get a used 2.0 CRDi trajet engine for me and that it is the same as the sonata engine. My worry is are they really the same? What are the differences if any and how will they affect my car's performance.

The diesel-engined Sonatas are not imported to the US, so we can't help you much. Everyone I know that's tried to fit an engine from one model to another says fitting the new engine into its engine mounts and joining it with the transmission is the easy part. Connecting the new engine to the electronics is often difficult. List of VM Motori engines - Wikipedia, the free encyclopedia
shows the Trajet and Sonata both have the same engine, but note the output power is different:
