I have the 09 GLS and a iPhone 3G with the official cable from Hyundai..I get that warning message as well..I just ignore that message and all seems to be working just fine.....

I have a 2010 Santa Fe and have the official ipod/iphone cable from Hyundai. It all worked correctly with my iPhone 3GS ( i.e. I could control the music with the steering wheel controls and stereo ) until I did a restore on my iPhone. Now it doesn't work correctly and instead I get the message "This accessory was not made to work with iPhone" when I hook it up. My iPhone is on version 3.13 which it was on before so I'm not sure what is going on. Any ideas or suggestions on how to fix this.
Note: It will play music still but I have to control it with the iPhone , the stereo just shows iPod and no artist/title/etc ...information.
