Hi,
whilst undoing the old and fitting the new clutch. The flywheel spun on me, a few times.

Is this going to cause me issues when I come to start?

No, that shouldn't stop the engine from starting.
The crank position isn't read from the flywheel, so as far as the spark/injection timing is concerned, it doesn't matter what position the flywheel is in.
