I've got three rattles/squeaks in my car that are driving me nuts:
First, the handle above the driver's seat rattles constantly. I've had the dealer look at this... they added "anti-squeak foam" and it temporarily fixed the problem. Now it's back.
My second squeak comes from the driver's seat itself. When the seat is in the far back position, it squeaks (sounds like a bed spring) over every bump. Also had the dealer look at this to no avail. I'm 6'3", so I prefer to be all the way back, but I have moved the seat forward a bit, and I'm happy.
The third and most annoying rattle comes from the upper right dash. It comes and goes. Usually it appears after I've driven the car for a certain amount of time, and it sounds almost metallic or plasticky... like a loose tweeter speaker cone or something (that's not the source... I checked). I can't have the dealer address the problem, as it is only intermittent. If it becomes constant, I'll take it in and complain.
As for the paint, the only weird thing I've noticed is that the clearcoat is only on the visible surfaces of the car. Inside the doors, trunk, and hood, the paint is matte. Not a big deal, I just haven't noticed this on any other car.
Having driven a 2000 Lexus ES prior to my Hyundai, I can say that the Sonata is a much more solid car. My Lexus was in the shop constantly for warranty work... a broken piece of trim here, a broken stereo there. Even the service at the Lexus dealership doesn't compare. My Hyundai comes back cleaned inside and out, and I've had two calls from Hyundai corporate asking how my service was.

Your 3rd squeek may very well be your dash rubbing on to the defroster vent.Gently push on the dash a bit in front of the vents to see if you can replicate the noise.
