For the most part with the harness I am matching color to color(ex. white to white, white with black stripe to white with black stripe), is this correct?
Yes, it's pretty much bulletproof. The little stub of harness that came with your new stereo is color-coded to match the colors on the adapter harness.

From the wire harness I have some left over wires.
This is normal; they put extras in to cover all possibilities; the Elantra doesn't use them all.

I have the black one labeled chassis ground, am I supposed to hook this up to a peice of metal inside the dashboard, wrapping it around a screw or something?
Correct. Make sure it is SECURE, though; don't just twist it around something like a twist tie; screw it down securely under a screw that goes into metal. There is a brace forward of the stereo with a screw in it; it is screwed in VERY tight, but you should be able to get it out using a ratchet wrench holding a Philips screwdriver bit.

I have a blue wire labeled power antenna, the antenna on my hyundai is on the rear glass it does not have a metal antenna that goes up and down so I do just leave that loose, am I supposed to tape it up with electrical tape if I do leave it loose or can I just leave it free?
You don't have to connect it at all, but wrapping some electrical tape around the end can't hurt... good instincts. If you had either a power antenna, or an external amp, this wire would be used to tell them your stereo is on and either raise the antenna or turn on the amp. If you have neither, do not use this wire.

Orange w/ black stripe labeled dimmer ground. Is this another wire I am supposed to connect to a metal peice inside the dashboard and can it go around the same screw as the black chassis ground wire?
Treat it the same as the power antenna wire; don't connect it to anything and wrap the end with electrical tape. Due to the nature of the way Hyundai dims the interior lights, this wire does not work for Hyundais.

Now for the other "harness??" that connects to the stereo side that I am crimping this other harness to. It has the following wires that didnt have a match
A long yellow wire that is slightly thicker and longer than the other wires. Pioneer says to connect to the constant v12 supply terminal. I am having trouble figuring out what this means. Where do I connect this to, from my research it sounds like something car battery related.
There should be a yellow wire on the adapter connector... isn't there? The yellow wire on the adapter harness should always be on (once it is connected to the connector in the car). This wire is for the memory- it drives the clock in the radio and stuff. There is no yellow wire on your adapter harness?

A blue and white striped wire with a tag on it that says system remote control. It says to connect to system control terminal of the power amp or auto-antenna relay control terminal. My elantra did not come with a steering wheel remote or anything and I just have stock speakers no amps etc. everything was factory in this car prior to this install.
Then don't connect this wire. If you had an amp or power antenna, you could connect it to the blue wire from the other end that you already taped off. But if everything is stock, don't use this wire.

Black(chassis ground) Connect to a clean paint-free metal location. This come with a clamp on the end that looks like I can slide it right under a screw inside the dash, also can I connect this to the same screw as the other black chassis ground and orange dimmer ground wire from the harness.
It should be okay to connect it to the black wire, but do NOT connect it to the orange wire. It will mess up your panel lights if you do.
