 03 Tiburon Manual Transmission Install

I have a 2003 hyundai tiberon Gt and i had to replace the clutch. So i got the transmission out and replaced the clutch. But my problem is that i can get the transmission to reattach to the engine. All the drive shafts are out and nothing is stoping it. The only think i can think it is that the transmission spline wont line up with the engine. so does anyone know how i can get it to line back up? please im desperate and my car has been down for 4 days.
