Need Usb/ipod Help, Questions about the usb and ipod for mp3

Wondering if anyone else has tried hooking up a portable hard drive to the usb connector yet.
I hooked up a portable usb hard drive to my 09 with Navigation System and it works great except that not all of my folders and music show up on the touch screen. A lot do show up but not all. There doesn't seem to be any rhyme or reason to it.
Further details: Hard drive was formatted FAT32 by windows XP. I tried formatting it to NTFS but then found out the Nav system doesn't seem to recognize NTFS so now it shows nothing attached to the usb.
I am using a 120gig seagate hard drive with about 52 gigs of music on it.
I prefer to use a portable HD because they are so inexpensive compared to an ipod but will go to an ipod if all the muisc shows up properly.
So now I am considering getting an ipod with the special ipod cable but am wondering if anyone has tried a 6th generation classic yet (80 or 160gb) to see if they work - I heard that they have a new firmware that is not always compatible with prior systems.

From my brief experience so far, hooking anything up by USB will only show and play MP3 files. AAC encoded music files (and I assume WMA files) will not play via USB.

Thanks for the info.
All of my files are mp3s. Is it possible that 50+ gigs of music is too much for it to index at one time? They missing ones are not in any certain order that I can tell. It would be great if some other people could try and see their results. I am afraid that if I get an iPod with such a large amount of music I will have the same results.

So wait a minute, I have an 09 Sonata with the USB/iPod hookup. I can just hook a usb jump drive into the port, without any other sort of software and play music from that? I just have the GLS with the stock stereo.

I ordered the ipod cable assembly from utahparts.com on friday afternoon and received it on Monday for $28.00 shipped. That is amazing service! However I only have a 2 gig ipod nano so far. I will be shopping for a new ipod I guess.

HI
I got my 09 Sonata 3 weeks ago and and have "killed" two USB drives in the headunit's USB aux port - I use Sony 2GB Micro Vault Classic USB Flash Drives to play my music (much cheaper than an IPOD :) - the first one worked for one night - the next morning it wouldn't work so I got it replaced. The second one lasted just over two weeks and then this morning it would not work. Tried it in the PC and it was not recognized. Anyone else had similar issues?
