First, does anyone know if the factory amp in the '06 Sonata is digital or analog? Second, what wire harness is used to connect an after market radio to the vehicle so all the speakers work with the amp and sub?

While your post is almost 9 months old, it was not updated if you found a solution.

You can use a Scosche harness (HY05B) that will use the factory amp, but not the sub.
I just installed it with a Pioneer 5900IB head unit and now I need to replace the door speakers as the head unit and the factory amp play distrorted at very high volumes.

The HY05B should retain the sub as well.
